Same problem for me with new Dual Monitor setup. Windows automatically decided which was my main display. So on Win 7, I right-clicked on the empty desktop, left-clicked on “Screen Resolution” and fiddled and diddled my way to making the smaller monitor my “main display” but then after a restart my mouse was on the wrong one and well, anyway, to make a long story short, this article helped me figure out that I could drag the display icons so that they matched my real-life orientation.
